Unfortunately you cannot. In command line mode file will be converted using default settings.

Can I change somehow this default settings now? ...or:

1) will be possible in next version add dir with sub dir ?
2) will be possible set default settings?
3) will be possible using all setting in command line ?

Adam, thank you for the suggestions. I have added your requests to the list of things to do, but they will have to wait in the queue, as we are working on different products right now and our priority is to finish them first.
